One extension that works well for me is "Print pages to PDF" which generates the PDF from what you see on screen, which allows it to keep working hyperlinks.
What Add-on did you install? Obviously if it isn't generating PDF files then it isn't going to solve your problem. One thought: make sure not to check the "Print to file" box in the Print dialog, since the "printer" itself will create the file. This is part of the Presto! PageManager product? I don't have any personal experience with that product, but usually a print-to-PDF solution works with all programs.
